For any of you guys that are running (3) batteries for a 36v trolling motor and (2) 12v batteries in parallel for cranking and electronics that also have a 4 bank charger... how do you have your charging leads (1 pair, +/-) connected to the (2) 12v's in parallel?

I am not sure I understand. Are you saying that I need a 5 bank charger so that both the cranking/electronics batteries that are in parallel each have leads connected to the charger?

If your house/cranking battery are the same you can hook to one and it will charge both. Mind you though it will be half the amps going to each of those two batteries and will take twice as long to charge.
